This commit deletes all alteration-related models and the `IAlteration` interface in favor of using `JsonObject`. Adjustments were made to `AlterationPlan`, `AlterationPlanParams`, and `RunRequest` to replace `IAlteration` collections with `JsonObject`. Simplified the `RefitSettingsHelper` by eliminating polymorphism configuration for alterations.
